So it ended up being a bit of both which made it tricky to trouble shoot.

Replacing the jack plug got power to the foot switch but it still wasn't switching. Turns out there was a bit of corrosion built up under each micro switch which after a clean up got it all working good as new.

Thanks Surf,

I'm going to test my footswitch on another person's JMD and their footswitch on my amp to determine where the issue lies.

If it is the footswitch that Rocktron one would be perfect although I'm not sure what I'd do with the extra 100 patches!

I think you were spot on with the preamp 9 as a base for the distorted part of the intro. I ended up making a patch for the clean part. The initial four settings for Bank A 1-4 (as well as all of the other factory presets) are published in the Patch list that comes with the amp brand new. I've attached a copy of it for you.
