Midi would certainly do it, I was curious how it would work with one foot controller, and it does. You can turn off effects, etc. depending on how you setup/assign the front panel items (just like normally, except you can then change whatever on both amps). Without carrying an additional controller....

I don't know if anyone has posted this before, but with a simple "Y" splitter, I'm controlling both my JMD1s at the same time. So you COULD get a really interesting stereo image by having different patches stored to the same location (on different amps).
