Santana in the room:
I used the minihumbucker in the neck of the tele.(i know wrong guitar)
Dial in your sound with the guitar volume and tone.
Carlos settings on a mark I ( sold mine last year) are gain 7 volume7
mastervolume 7 and most important back off at least 15 meters :scared
Because of the outstanding working noise gate it gives on full guitar
volume the sustaining lead sound that turns into natural feedback when
holding a note ( super super awesome). Backoff ton 3-4 on guitarvolume
and you get the sound in like samba pa tie.
ENJOY!!!!!!!!

sorry to deviate guys, but the figure that you put under mod depth when using the gate: is it as read clockwise or is it as it functions i.e. counter-clockwise?

even though the amp is capable of high gain stuff, for some reasons i am sticking with pre-amps 5 and 6 lately, occasionally 9..

name - it's a little dry (dunno why again, even though i like at least a little ambient effect with other amps, the jmd1 sounds great completely dry)
preamp - 5 or 6
gain - 8
bass - 7
middle - 6
treble - 4
volume - as needed
mod adjust - gate
mod depth - as needed
del adjust - 0
del level - 0
reverb - 0
mod; on
presence - 5
mastervolume - 5

guitar used - fender roadworn 60s strat

Ok, after much playing around, tweaking, testing, changing, tweaking, etc., etc. I give you my 4 top settings. I use a JEM into a pedal board that has a Boss Tuner (TU-2), Bad Horsie Wah-Wah, Fulltone OCD (although I'm debating between this, a Keely Modified Tube Screamer, Yngwie Distortion and Electroc Harmonix Linear Power Boost), a Digitech RP250 (controlled by a Boss Line Selector (LS-2) and finally into an EVH Flanger.

Here goes:
Clean
Preamp = 1 (Modern - JVMH410H)
Gain = 7
Bass = 5
Mid = 1.75
Treble = 5
Pre-Vol = 4.75
Mod Adjust = 0
Mod Depth = 6
Del Adjust = 4
Del Level = 3.8
Reverb = 1
Mod = off
Del = off
Presence = 9
Master Volume = 5

Dirt
Preamp = 5 (Vintage -1974 & 1959 combo)
Gain = 4
Bass = 7
Mid = 4
Treble = 2.75
Pre-Vol = 4.5
Mod Adjust = 0
Mod Depth = 6
Del Adjust = 4
Del Level = 3.8
Reverb = 1
Mod = off
Del = off
Presence = 9
Master Volume = 5

OD
Preamp = 10 (Modern - JVMH410H)
Gain = 8
Bass = 9
Mid = 8
Treble = 4
Pre-Vol = 4
Mod Adjust = 0
Mod Depth = 6
Del Adjust = 4
Del Level = 3.8
Reverb = 1
Mod = on
Del = on
Presence = 9
Master Volume = 5

Lead
Preamp = 14 (Solid - Guv'nor Pedal)
Gain = 9.25
Bass = 8.25
Mid = 4.5
Treble = 9
Pre-Vol = 4
Mod Adjust = 0
Mod Depth = 6
Del Adjust = 4
Del Level = 3.8
Reverb = 1
Mod = on
Del = on
Presence = 9
Master Volume = 5

I just realized my favorite pre-amps were the same 4 pre-amps used in Bank A Channels 1 - 4. I came by these honestly. I went into manual mode and just went through each preamp until I found the one that I liked the best for clean, dirt, OD and lead. :yea

My fav are pre amps 9, and 12 with no external overdrives or effects except a wah. IMO the best effect built into this amp is the noise gate. It turns a rude sizzle to quiet and controllable; its studio quality and Marshall got it right!
